Isaiah 7:14 is quoted in Matthew 1:23 as a verification of the prophecy concerning the virgin conception of the Lord Jesus. God is with us in the midst of our troubles, our victories, the affairs of humanity, the events of the last days and eternity (Hebrews 13:5).

Nathaniel is open-minded enough to come see Jesus for himself, and overcomes his initial skepticism. This makes him the ideal Israelite. Also, Jesus is not a ladder. Angels come "to" Jesus, not "upon" him.
